Q: Will this hold up well covering up a Crack between the chimney and roof?

This material is also sold as "Rustoleum sealant", "5091". I used it to caulk a 3/8" to 1/2" seam between a wood deck and swimming pool. I switched to Quikrete polyurethane sealant 866011 (there is also a 866010). The 866011 is a non-sag sealant, waterproof and stiff to hold up in vertical or overhead seams. I wanted it to stay in place right away and not sag, even though I had backer rod behind it as a support. The 866011 is stiff, very very sticky. It takes a lot of pressure to get out of the tube, but is very good. It has been in place for a year now and is holding up fine. I recommend it. I do have to say that I used a battery powered caulking gun so it made it easier to apply in a continuous line with little effort. The Zinsser was less viscous and I suspect that for your use might disappear in a deep crack. For either of these, it takes at least a day to three days to dry to the touch. Try one tube to see how any of these products works before committing. :-)

Q: Can you paint over it?

I used this and let it dry and cure. Then used Watertite paint over it with no probs. That was 2-3 years ago and it’s still perfectly dry.

Q: Can this be used under thinset to cover joints and screw heads in backer board, and if so does latex modified or unmodified thinset adhere to it?

Don’t know if thinset would stick to it. Normally use thinset and tape for joints then red guard all walls. Depends on which type of backer board you use. If durock definitely use a waterproof product such as red guard. Wedi has a sealant or go board makes one for the purpose you are looking for.
