Does the siphon filter sediment?

This is designed for the pick-up tube to rest just off the bottom, the sediment if not disturbed should remain on the bottom. We have made a cheese cloth attachment to add to the fluid exit side of the tubing to ensure no sediment is transferred.

Is the wine bottle filler too long to use on 12 oz beer bottles?

No it works great. I use it for beer bottles when making hard cider.

What kind of material is the pump made of?

Glass and plastic, I have been using it many years to pump wine from the 1st fermenter into the 2nd and then into bottles.
