Can the asus zenwifi pro axe1100(et12 2pk) both be wired as ap's to the asus rog rapture router (gt-axe16000) to create a wired backhaul mesh system ?

Yes, I did this with my AXE11000 as the router and the ET12s at aimesh nodes. bulletproof setup now.

How many ssids are supported?

You can combine two (2.4 & 5GHz) or three (2.4, 5 and 6GHz) bands via "Smart Connect" into a single SSID. With a dual-band configuration, the 6GHz channel can have its own SSID. If you elect not to use Smart Connect, each band can have its own SSID. In addition, each band can have up to 3 "Guest" SSIDs, for a potential total of 12 SSIDs, 4 per band.

If i have two zen wifi ax routers in a mesh, would the asus zenwifi pro axe11000 make a better base station to use the other2 in a 3-way mesh?

Yes switching to the zenwifi pro as the main router and switching all the others to nodes including the zenwifi ax, especially with the newest firmware has prevented alot of my smart lights from dropping offline.
