Yes, as long as the skin doesn't block the charger contacts on the battery cover.

The batterys wont fit in my controller? It says it will fit but wont

I suspect that you have a different controller from what the batteries are for. I have an Xbox One controller that they don't fit in, but they do fit my S controllers.
