would this cage be ok for holding a battery on a Ebike conversion..?

I holds a 1.5L Nalgene water bottle, which is about 3.3lbs. Four pounds would probably be okay, but most eBike batteries weigh considerably more.

what is the spacing of the holes for attaching to the bike? my bike has holes 5.5 inches apart, which is larger than the standard hole sizing.

Max spacing of existing drilled holes is 3.75 inches. However - overall length of drilled surface is 6.75 inches. So there is room enough to drill another hole in the bracket or consider adding a Wolf Tooth B-RAD 3 or 4.

would this fit two msr 30oz fuel bottles?

I'm reluctant to say NO outright, because where there's a will, there's a way. However the bottles you mention are about 3-inch diameter each, while the cage is about 4-inches across. Thus the cage will not cradle 2 bottles of that diameter side-by-side snugly. I would not buy it for that purpose. The cage does work well for single larger diameter flasks and bottles that will nest between the side rails.
