No there’s no cushioning on the inside.

Will this mailer fit a box that is 9in tall x 5.5 in wide x 3in deep?

This mailer will fit inside that box, but it will not enclose that box. This is a thin envelope that will enclose a small brochure or similarly thin booklet or card. There is no chance it will enclose a 3 inch deep box.

2 Questions: Would a 9x6x2 inch box fit in there? Would my thermal label have any issues adhering to the mailer?

I believe that box should fit, the mailer has quite a bit of give to it. As for the thermal labels the first batch they sent the labels wouldn't stick. They replaced them with the updated version and my thermal labels are sticking to the new mailers.
