Why does it say 3 mm variance?

The diameter has a 0.3mm variance, not 3mm. So it can be 3.7 to 4.3mm in diameter.

This should work fine with a rubber stopper with a 5mm hole right? I do not want too buy it and find out the hard way!

If you do not requre an air or water tight seal at the stopper OK. If you do the hole needs to match the tubing diameter and the tubing must be carefully "forced" into ir.
